There is a timing mark on the flywheel cover, and by checking the distributor, you will know if you are on the compression stroke. Set the timing for dead center by moving the distributor.
After the engine starts reset the timing as per Moyer Marines book. I don't understand why taking off the manifold has changed anything else on the settings. Is it possible that you have messed up the carburator and it's not creating enough vacuum?
