I just read your posting.
It doesn't sound like you should be justifying anything! The repair shop should be apologizing to you!
If the engine's RPM's are increasing when you apply additional throttle, it's probably not a fuel problem.
A real dirty bottom has been known to really slow down a boat, even under power. Have a professional diver clean the bottom and check the propeller for problems.
I recommend that you join the Atomic 4 Discussion List on Sailnet.com, it's free and a great resource for information and support.
Also, go to Don Moyer's website www.moyermarine.com and review the FAQ section regarding transmissions and such. It will give you some ideas.
