There's a lot of possible problems, but they should all be easy to diagnose. "Running rough" isn't very descriptive, so it's hard to give specific advice other than "use your ears." Is it missing on one cylinder? Are the RPMs hunting up and down? Is it backfiring? These are all clues the engine is giving as to the nature of the problem.

If it's missing on one cylinder, maybe the spark plug is bad (look at it) or the head gasket is blown (put your thumb over the sparkplug hole and crank the engine -- it should blow your thumb off the hole). Or if it's the RPMs going all over, maybe you just need to adjust your timing and all will be well. What sort of noise is the engine making?
